Overall, I stay away from anything peer-to-peer because it's just not worth the trouble. I have no problem buying my music off of iTunes or buying legitimate copies of software - it's the only way to stay safe and keep yourself out of a legal mess. It's not so much that the file sharing programs themselves are infected, its the fact that the files you're downloading using these programs are infected. So long as you have a good anti-virus program running on your system (such as AVG), a good firewall (I prefer ZoneAlarm), and periodically run anti-malware programs (like Malwarebytes) then you should be fine. However, if you're that worried about the potential for additional viruses or if you had a massive infection with lots of system errors, then there's nothing wrong with a clean install - although I always reserve this as my last option. Ultimately, it's up to you to determine the best course of action. Anything is possible.
